Recently I have been using the magic knot join in my thread crochet and it definitely makes a much smaller knot to try to hide.

I use the Magic Knot all the time, whenever I need to start using the next skein of the same color yarn. The knot is small and not noticeable.

I don't like knots in my work so I put the new yarn through the last 2 loops of the stitch of the old yarn and start crocheting w/the new yarn.

Joining yarn
Is there a reason for joining the yarn with a knot rather than just joining as if you were changing colors by joining the yarn in the last part of the last stitche made? Is it because it makes a strong join or is it for neatness?

Pjrichardson - A lot depends on what you are making and with what thread/yarn. If it is possible, I like to take the old yarn and carry it in the new yarn row of stitches. Other people just weave in the ends on the wrong side of the item. But with many items - particularly lacy thread - a knot is the only real option.

I really don't like knots in my work, whether it is thread or yarn. I can see them and feel them. I stopped using this method years ago. I'd rather tuck in ,or weave in all those little tails so that they don't come out especially on wearable items.
